| Harbingers in the Fountain (501)
| - In this season opener, we return to find time has jumped six weeks. Brennan returns from a dig in Guatemala, and Booth, still recovering from his surgery, is finally cleared by Sweets to return to the field. With the encouragement of Avalon Harmonia, Angela's psychic, and Cam, Booth has decided he is in love with Bones and wants to share his feelings. However, after a conversation with Sweets and an odd run-in with a clown, he begins to question his feelings. Is he truly in love or is his mind playing tricks on him?
- During a conversation with Avalon, Booth is also alerted of Brennan being in danger. He's rescues her, but she is not without injury. Waiting for an ambulance to arrive, Booth comforts her, promising to take care of her and even goes so far as to kiss her on the head and call her baby.
- After being rescued, Brennan visits Avalon and learns that despite her fear of love, there is a "certain man" who "knows the truth of her and is dazzled by that truth."
- Near the end of the episode, Booth does utter those "three magic words" to Bones, but noticing the fear in her eyes, is quick to add, with a friendly punch to the shoulder, "...in a professional atta girl kind of way." This smooths things out for now between the pair, but it certainly leaves the door open to very interesting possibilities to come this season.

| The Bond in the Boot (502) | - In this ep., we find out that Booth has a problem with his apartment's plumbing. Due to his surgery, he has forgotten exactly how to fix the problem and unwilling to pay a professional plumber, he decides to buy a book that will teach him to plumb. Brennan mentions that she has always wanted to learn such a skill, and so she decides to help Booth in his endeavor. While fixing things under the sink, they share a very telling conversation, and you can truly see the wonderful connection they share.

| The Plain in the Prodigy (503) | - In this ep., Booth and Brennan are investigating the murder of an Amish teen during his Rumspringa. As the case progresses, we learn that unlike his party-loving peers, the young man decided to use his time to further his love of music. It is then discovered that he was a piano prodigy who could play the most beautiful of pieces and was looking to attend one of the country's top music schools. While there is no central moment between Booth and Brennan, the victim's conflict of religious & family loyalty vs. personal happiness undoubtedly shakes both partners and makes for very powerful moments.

| The Beautiful Day in the Neighborhood (5X04)
| - Making his first Season 5 appearance, Parker (aka "Baby Booth") has returned, and we find out that he is on a mission: to find his father a girlfriend. Booth discusses the situation with Sweets, who explains that Booth needs to show his son he can interact with woman on a social level. Naturally, Booth asks Bones to be "his village" and help prove this to Parker. In the final scene, the three of them are gathered at the diner. Here they discover that Parker's ultimate goal in the search for his father's girlfriend is him hopefully getting a swimming pool like his friend, who father's girlfriend has a swimming pool. Bones, who has a pool in her apartment building, gives Booth and Parker a key so they may use her pool anytime. Parker remarks how "awesome" she is. Bones tries to rationalize her actions to solving the problem, but Booth quickly stops her and and says, "No Bones, Parker is right, you're awesome."

| A Night at the Bones at the Bones Museum (5X05) | - Bones accepts a date with Booth's boss, Assistant FBI Director, Andrew Hacker. Booth, naturally flustered by the situation, tells Bones not to talk about him on her date. Bones assures Booth that his name is unlikely to even be mentioned, but unfortunately, when the question of what's good on the menu arises so does Booth's name. Bones reveals a personal story about Booth, meatloaf, and an egg. When Andrew innocently mentions this to Booth, an upset Booth, with an egg in hand, immediately finds Bones. Bones, not understanding his anger, questions why he's so upset. Booth replies very seriously, "Because what happens between us is ours." Bones then jokingly says to him, "C'mon Booth, you must have told a lot of people the meatloaf story." Saying nothing, Booth stares at her intensely, indicating he certainly never has.
- And this episode's story would not be complete without mentioning the final scene! After Bones' historic Egyptian find, they have decided to throw a banquet in her honor at the Jeffersonian. Booth and Bones decide to take a sneak peak at the exhibit set up for the banquet before its unveiling. Alone, Bones reveals to Booth her discomfort when it comes to speaking engagements, and Booth sweetly assures her that she's "great at these things", and tells her how amazed he is at her ability to change history. He asks her, "Who else can say [they've done] that?" Bones replies, "You can. Every arrest you make changes history. You make the world safer." Booth quickly replies, "With your help." Booth then questions her on why she decided to bring him; she had told him before she was going to bring Andrew. She kindly replies, "You and I, this was our case, and I guess what goes on between us, that should just be ours..." Booth agrees, and staring deep into each others eyes, they each lean in, about to kiss. Sadly, at that same moment, seemingly unaware of the goings on, the Squints interrupt the pair to announce the banquet is about to begin, breaking the spell. So close!

| The Tough Man in the Tender Chicken (5X06) | - After Angela and Brennan have a fight, she is sitting in the diner with Booth and Sweets. Booth immediately notices that Brennan is upset and asks how he can help. When she tells him about the fight, he says to her, "Bones, I would do anything for you. I'd die for you, I'd kill for you, but I am not getting in the middle of two best friends." Brennan is okay with this but is none the less upset, and eventually she decides to return to the lab. As she passes the table to leave, Booth gently grabs her hand and reassures her that things will work out between her and Angela, and Brennan pats his hand and thanks him.
- In the final scene, Booth and Brennan are sitting alone at the bar. Booth is upset by the fact that he was unable to tell that the suspect was lying, and he still feels he is not "fully back". Brennan sweetly reassures him that "even at half speed, you're twice as fast as everyone else". Brennan then pulls a picture of Angela's piglet out of her purse, and she asks Booth what he thinks she should do. She tells him that Sweets advised her to humor Angela, but she wants to know what Booth, "a full grown man of experience" thinks. He tells her that she should "let Angela have this one", and Brennan immediately goes to Angela to offer her donation. They embrace each other and all is forgiven. As Brennan returns to her seat, Booth notices Wendell put his arm around Angela, and he smiles. Brennan returns saying, "Angela is very happy.", and Booth slyly replies, "I can see that." Brennan quickly notes his sarcasm, and says happily, "You noticed something. See, you've still got it." When Booth asks her if she wants to know the "something", she replies, "Nope. It can wait, I trust you." And they grin happily at each other (so sweet!!!)

| The Dwarf in the Dirt (5X07) | - Just before arresting the murderer, Brennan and Booth are standing in the hallway at the FBI, and they share sentiments at being the best crime fighting team. Brennan, with a smile, says, "We're good at this." And Booth replies, "Yeah Bones, this is what we do. We're the best.", and then gives her a quick smirk.
- Booth and Brennan share dinner at the chef's table at Gordon Gordon's restaurant. Brennan attempts to be humorous with Booth, showing that she is slowly but surely changing. They share a few sweet glances with each other.
- Near the end of the episode, Gordon Gordon and Booth are once again chatting at the chef's table. Wasting no time in cutting to the chase, Gordon says to Booth, "Temperance Brennan, you're in love with her...", but Booth is still reluctant to believe it. He fears that she and him are not compatible and that Brennan does not love him. Gordon continues, telling Booth that on the "love front", he needs to be hopeful and patient, an obvious indication that Brennan revealed something to him. As for Booth's marksmanship, Gordon assures him that his failings are not a result of his brain tumor, they stem from something much deeper, and all he need do to succeed is bring Brennan to his recertification. Taking Gordon's advice, Booth brings her, and where he once faltered, he now triumphs. He immediately turns to look at Brennan, who offers a proud smile and a thumbs up. It's at that moment that Booth realizes everything is going to be alright.

| The Foot in the Foreclosure (5X08)
| - Near the beginning of the episode, Booth introduces Hank to Brennan. Taking Brennan's hand and planting a kiss, Hank turns to Booth and says with a smile, "You weren't kidding." Booth is obviously embarrassed and quickly directs Hank to return her hand.
- During a conversation in Angela's office, Brennan mentions that Booth's grandfather calls him "Shrimp". She comments that Booth appears to appreciate the moniker but doesn't understand why. Angela explains to her how such a nickname makes Booth feel loved, reminding him of his childhood. She then inquires of Brennan if she ever had a nickname. With a twinkle in her eye and a lightness in her voice, Brennan replies, "No, just what Booth calls me, just Bones."
- At one point, Booth, Hank, and Brennan are seen having lunch together at the Founding Fathers. When Booth has to leave to question a suspect, Hank shares a deep family secret with Brennan. We learn that it was he who drove Booth's abusive father away in order to save his grandsons. Aware of the closeness between the two "partners", Hank leaves the task of sharing such a secret to Brennan. She is more than willing to do so, and at Hank's request, also promises that when she does she will hold Booth if he needs it.
- Entering the club, Booth is approached by one of the plus-size women. With Brennan at his side, she asks, "You aren't with the celery stick are you?" Booth immediately blurts out "No!", but then quickly retracts his statement, stating "Yes!" as he puts his arm tightly around Brennan.
- As the episode closes, Booth and Brennan are walking from the nursing home, and Booth compliments Brennan on the necklace she's wearing. She says to him, "You've seen it before." And Booth, with a flirtatious grin, slyly replies, "I don't think so." Awww
